I flew my RV6 from Ireland to Cape Town and back during 2011-2012, via East Africa. Mike Rose provided most of the permits, it was a bit of a mixed bag. GASE did Egypt and Namibia I think. It was unclear whether South Africa at the time required a permit. Support at HKNW was invaluable, pm me if you want this or other details. Avgas was a bigger problem than permits.

AFAIK everybody flying across Africa uses these agents, although a lot of the trip reports don’t mention it. Otherwise, you have to deal with the national aviation ministry of various 3rd World countries and it is very hard work (I once tried it for Egypt and gave up).
